I also get the sense they probably wouldn't care much even if it did. The NV BoS, like the NCR, have no reason to assume APA would automatically mean Enclave affiliation. From the NCR's perspective it's actually most likely that someone fielding APA would be affiliated with the BoS considering that they would have had ample opportunity to steal APA suits and have by far the most extensive system in place to support and field power armor. Numerous conflicts in the Middle East have show that military hardware stays in use until it becomes a museum piece or scrap metal so fielding Enclave gear does not by itself mean Enclave affiliation. Some NCR personel with above-average knowledge of military history may recognize your armor as APA but even then this information isn't very useful.
